I'm pretty much done reading series 3 and I still have one more question. What happens to all the Assassins? Like most of them survive. Some I can think of are Hol Horse, Mahriaha, Darby, I'm sure there's more. But still after Dio dies what happens to them? Do they go terrorizing people or what?

While I wish Part 7 was about Hol Horse (HoHo's Bizarre Adventure), I'm pretty sure that being outsmarted (and then thoroughly beaten to a pulp) made them second guess their stand using. Either that or now they're cripples.

I assume Jotaro does check on them regularly with the help of Speed Wagon foundation. Maybe that explain why Jotaro always dont stay at home and why he divorce with his wife.

In Series 4, Jotaro went to Morioh town to check on dangerous Stand User and the arrow. In Series 5, Jotaro send Koichi to Italy to check on Giorno. When Polnareff met Giorno, he explained that he and Jotaro split up to check on the number of Stand user. Polnareff is to concentrate in Europe while Jotaro in Asia. In series 6, Jolyne hates her father because Jotaro is seldom at home, he is constantly travelling around the world to check on the dangerous STAND user or is trying to prevent more people from having Stand.

The life of a superhero is seldom easy, especially if you have tons of villians who hate your whole family. I guess the same is for all the Joestars, always having to look over your shoulder for some sicko with a stand.

He has secret agent or spies from Speedwagon Foundation helping him to monitor and also keep a look out for stand user. Jotaro also hire stand user (ie. Koichi) to follow and investigate on stand user criminal .

I guess for every good Stand user, there is 15 not a very nice persons.
But the checking up on stand users would explain a lot and would give the "Mr. Joestar is still alive" theory the most backing.
Joseph has the power of clairvoyance, so chances are this is how Jotaro and co. find out about these stand users. I'm pretty sure he did this for the first stand villian in Part 4 (although we knew he was alive during part 4, regardless).

Well, I'd say that the survivors of Dio's retinue are now very thoroughly second-guessing the prospect of ever getting in the way of Jotaro and/or Polnareff again...As long as they avoid that, they're probably not going to register on Speedwagon's radar...

Most of the people who survived aren't completely stupid, not like Temperence's user who should've just walked away. Essentially they were a bunch of petty murderers, thieves and mercenaries who joined under Dio out of fear and oppertunity. They used their stands for illegal purposes because they could get away with it, but finding out that you have a new organsation against you that can use stands to uphold the law themselves, they don't have the freedom they thought they had. With that sort of logic, and the whole "stand users being drawn together" message from series 4, it makes more sense to work in harmony with Speedwagon rather than against it, since the odds are that you'll cross paths with them again.
Hol Horse is the exception though, taking on the heroes twice and Enya and Dio once by himself and surviving. Heaven only knows what his motivations are or what he's gonna do now, but it shouldn't be too tough to keep him isolated.

I think it would be fun to see Hol again, possibly with amnesia or a changed character due to the trauma of being hit in the head by his own bullet and nearly being shot through the brain. Perhaps he could unlock a more powerful gun by struggling with his stand? But actually, I doubt he can focus his stand anymore after sustaining such a wound.
